Sorry if you want an answer that is as concrete as possible, why not attach the file or the part of the file that is affected by describing the fillets you want to obtain, this will avoid wasting time guessing and surely someone here will suggest what to do.

First time "hearing" about defeaturing function. Greetings to the Community! Jantas ... there is also the "Defeaturing" wb https://wiki.freecad.org/Defeaturing_Workbench/en which is a set of useful tools for editing *.step models, you can install it from "Addon manager"

Greetings to the Community! Jantas Why not use Part's "Defeaturing" function :?: Just select all the faces (above and below) of the wrong holes and proceed from wb "Part" --> "Defeaturing", then select the face and unfold the body with the wb "Sheet Metal". ;)

I hope the image helps to clarify.
The global "YZ" plane becomes the local "XY" plane; for example if you had chosen the global "XZ" mapping plane, this plane becomes the local "XY" plane.
