First time "hearing" about defeaturing function. Greetings to the Community! Jantas ... there is also the "Defeaturing" wb https://wiki.freecad.org/Defeaturing_Workbench/en which is a set of useful tools for editing *.step models, you can install it from "Addon manager"

Greetings to the Community! Jantas Why not use Part's "Defeaturing" function :?: Just select all the faces (above and below) of the wrong holes and proceed from wb "Part" --> "Defeaturing", then select the face and unfold the body with the wb "Sheet Metal". ;)

I hope the image helps to clarify.
The global "YZ" plane becomes the local "XY" plane; for example if you had chosen the global "XZ" mapping plane, this plane becomes the local "XY" plane.
